In using a send user notification in process flow, is there a way or an option to use either in-app notification or email notification? or is there a system flow to use email notification aside from in-app notification?

For sending an email from a process flow, you can use the “Email connector” process action.

The Send user notification process actions sends in-app notifications only at the moment. Feel free to create an idea for sending email notifications. However, it can already be realized with an Email connector like Leroy stated.
The Email notifications are currently only for sending emails in IAM to users based on specific email templates. See: User notifications | Thinkwise Documentation
